Cologna opened up an early lead and was two seconds in front after 3.5km, ahead of Russia's Sergey Ustiugov.
The Swiss extended his lead at the 6.9km mark and led by ten seconds with just over half the race left.
Russia's Evgeniy Belov moved up to second and maintained the position to the end but couldn't catch Cologna who finished in 36:53.4, 16.3 seconds ahead of Belov.
Ustiugov meanwhile dropped back to fourth after Alexander Legkov put the pressure on but he regained the third spot in the final few kilometres and took the bronze.
The win sees Cologna in fourth position in the overall standings with 741 points.
The Norwegians however are dominating the podium positions with Martin Johnsrud Sundby out in front and Petter Northug second.
