Fanara took the win in 2:14.92 minutes for his best result of the season, and his third podium finish of this season's World Cup.
He finished 0.02 seconds ahead of Alexis Pinturault, while compatriot Mathieu Faiver was 0.14 further back in third.
The result meant Pinturault confirmed his second place finish in the World Cup giant slalom standings with 690 points.
Austrian Marcel Hirscher already had the crystal globe wrapped up entering the race and finished in fifth place.
Norwegian Henrik Kristoffersen, who will pick up the slalom globe on Sunday, ended in third place in the giant slalom standings after finishing tenth in St Moritz.
The French sweep also makes the battle for the Nations Team Cup a very interesting one.
Austria has had a stranglehold on the men's Cup, winning it every year since 1992, but with after this sweep the French are within striking distance to steal the crown, sitting only 85 points behind.
