Stoneman finished the day on 116 not out, an innings including 14 fours and a six, as Durham closed on 244 for four in their follow-on - still 105 runs shy of making their opponents bat again at Chester-le-Street.
The hosts were earlier all out for 208 first time around, losing their last five wickets for 39 runs, leaving Ryan Pringle unbeaten on 69 before they made a better fist of things on the third afternoon.
Stoneman and Jennings put on 116 for the opening wicket but Durham lost wickets at crucial times to give the initiative to Yorkshire, who will leapfrog their title rivals should they complete a big win on Wednesday.
Middlesex are also firmly on course to seal victory over Hampshire at Lord's, as the visitors closed just 41 runs ahead with three second-innings wickets in hand.
The London county took a first-innings advantage of 154 after being bowled out for 330 on the third morning before James Harris and Ollie Rayner each took three wickets to reduce Hampshire to 195 for seven.
Opening batsman Sean Terry and Adam Wheater both made half-centuries but their side look set for a defeat that will leave them bottom of the Division One standings.
Laurie Evans' unbeaten century, plus 50s from Jonathan Trott, Chris Wright and Tim Ambrose helped Warwickshire gain a foothold in their clash with Sussex at Edgbaston.
Having closed on 62 for three in response to Sussex's 601 for six declared on Monday night, Warwickshire faced an almighty battle to even salvage a draw but Trott (68) and nightwatchman Wright (65) put on a 110 partnership.
Evans (103no) and Ambrose (65no) then added an unbroken 160 and although Warwickshire still need still 85 to avoid the follow-on, they are now close enough to believe that a draw is within touching distance.
Worcestershire gained a slim first-innings advantage against Nottinghamshire on day two at Trent Bridge before the hosts closed on 115 for three second time around.
Richard Oliver fell one run short of a century as Worcestershire were all out for 283 - a lead of 43 at halfway - before Notts slipped to 69 for three.
James Taylor and Riki Wessels put on an unbroken 46 to give the home side a lead of 72.
In Division Two, Karl Brown and Ashwell Prince both missed out on centuries but put leaders Lancashire on an even keel against Northamptonshire at Old Trafford.
Brown fell three runs short of his ton, while Prince made 83 and Alex Davies 51 to lead the Red Rose to 257 for four in response to Northants' 438 all out.
