Fletcher is set to miss the world champions' Pool B clash against United Arab Emirates in Perth on Saturday.
A short statement from an India spokesman read: "Duncan has left for Cape Town to attend the funeral of his father-in-law."
Fletcher is scheduled to return on Monday and in time for India's fourth group game, which will also be at the WACA, against West Indies on March 6.
It is the second successive 50-over tournament that the former England coach has had to leave due to a family bereavement.
During the 2013 Champions Trophy, which was staged in England, Fletcher flew out to Cape Town following the death of his mother.
India will also be without seamer Mohammed Shami this weekend, because of a knee injury.
