Pujara reached 135 not out at stumps as India closed out the day on 292 for eight, with Dhammika Prasad improving his figures to four wickets for 83 for the hosts.
India resumed their first innings on 50 for two after a rain-affected opening day and Pujara, who was 19no overnight, remained at the crease all day as wickets regularly fell around him.
India captain Virat Kohli was dismissed early on for 18, caught behind off the bowling of Angelo Mathews, to leave the visitors on 64 for three.
Next man Rohit Sharma was unable to push on and fell for 26 to Prasad, who claimed the scalp of Stuart Binny for a golden duck the very next ball.
That left India rocking on 119 for five and wicketkeeper Nama Ojha helped to steady the innings at the other end from Pujara with a 54-ball knock of 21, before he was caught by Upul Tharanga off the bowling of Tharindu Kaushal with the score on 173.
Ravichandran Ashwin fell seven runs later as India struggled to 180 for seven before Amit Mishra added some valuable runs, compiling 59 before he was stumped off the bowling of Rangana Herath at 284 for eight.
Ishant Sharma (two not out) saw out the final few overs of the day with Pujara before the rain brought an early halt to the second day's play.
The series is tied at one win apiece, with this the deciding Test.
