Bairstow was denied his century when, partnered by last man Ryan Sidebottom, he swung wildly at Lewis Gregory and lost his middle stump for 91.
It took his tally in only 13 Championship innings this season to 1,071 runs at an average of 107.1, his knocks including one double century, four centuries and four 50s.
His dismissal left Yorkshire all out on 391 and gave the Championship leaders a first-innings lead of 281.
Faced with the difficult task of trying to save the match, Somerset closed the day on 44 for two, still 237 in arrears.
Middlesex are Yorkshire's nearest challengers but they struggled on the second day of their clash with Warwickshire at Edgbaston.
All the hosts' bowlers took at least one wicket as Middlesex stuttered to 207 all out - plenty fewer than they envisaged when choosing to bat.
Only Neil Dexter with a half-century (53) from 123 balls, and Paul Stirling with 41 resisted long as Warwickshire closed on 21 for one - 186 runs adrift.
After looking doomed a month ago, Hampshire stepped up their escape act in Division One as they closed in on a second successive win at Chester-le-Street.
Ryan McLaren continued his excellent debut by scoring 30 and adding three wickets to his four in the first innings as Durham struggled to 126 for six, a lead of 88.
Earlier, Graham Onions and John Hastings shared eight wickets as Hampshire just managed to overhaul their hosts' first-innings lead.
Sussex and Worcestershire are the two sides directly ahead of Hampshire and their meeting at New Road was going the way of the visitors as Luke Wright closed in on a century - reaching the close on 98 not out.
Having added 25 to their evening total, Worcestershire were all out for 210 but Sussex set about posting a big total of their own as they moved 41 runs clear for the loss of just three wickets.
