Pakistan were held up by a last-wicket stand of 54 in 15.1 overs by Ish Sodhi and Trent Boult but finally made the breakthrough to clinch a third successive win following their 2-0 whitewash of Australia and enabled Misbah to move ahead of Imran Khan and Javed Miandad with a 15th victory.
New Zealand, resuming on a hopeless 174 for eight requiring another 306 for an unlikely win, lost their ninth wicket in the second over of the final day wh en leg-spinner Yasir Shah spun through Mark Craig's defences to remove him for 28.
However Sodhi cut, swept and pulled his way to his second half-century, bringing it up with a slog over the mid-wicket boundary, and Boult provided him with dogged support.
Victory was finally achieved after the drinks break when Imran Khan reversed a full ball into Sodhi's pads and successfully appealed for lbw.
Pakistan's celebrations were interrupted by a review of the decision but television replays showed it to be an umpire's call.
The three-match series moves on to the Dubai International Cricket Stadium next Monday.
