After winning the opening sprint stage on Saturday, the Russian was among the frontrunners again heading into the final lap of stage two.
And after his rivals were unable to respond to his attack, Ustiugov crossed the line first, 1.9 seconds ahead of Norway's Martin Johnsrud Sundby and 2.3 seconds ahead of Didrik Toenseth, also from Norway.

Switzerland's Dario Cologna thrilled the home crowd in Val Mustair but two misses with his left pole on the final climb destroyed his momentum and he had to settle for fifth.
Ustiugov now leads the standings by 18.9 seconds from Sundby heading into the first rest day before the Tour shifts to Oberstdorf, Germany.
Tour favourite Finn Haagen Krogh endured a tough day and fell from second place overall after the sprint to 11th in the overall standings after coming home 34th on Sunday.
Ustiugov said: "I had great skis. The service team did a great job. The pace was very high from the beginning.
"I did not expect I would be leaving Val Mustair with two wins and the lead in the Tour de Ski."
