The 29-year-old Trek-Segafredo rider, who finished runner-up in the event in 2014, staged a solo breakaway to come home first with a time of five hours and 31 minutes.
Former winners Tony Gallopin and Alejandro Valverde were second and third following a sprint finish, with Joaquin Rodriguez and Greg van Avermaet completing the top five.
Victory for Mollema represented a significant boost ahead of the start of the Rio Olympics. It also comes a week after a cruel crash suffered in the Tour de France took him from second place, behind eventual winner Chris Froome, to 10th.
Britain's Simon Yates, whose twin brother Adam won last year's edition, came seventh, 34 seconds behind Mollema.
He won the Prueba Villafranca-Ordizia Klasika one-day race on Monday, having recently returned to competing after serving a four-month doping ban.
Defending champion Adam Yates finished 16th on Saturday.
