Movistar rider Izaguirre set a time of 21 minutes 31 seconds on the 16.8 kilometre course around Davos featuring one significant climb.
He won the stage by 18 seconds from Astana's Angel Lopez, but with previous race leader Warren Barguil (Giant-Alpecin) suffering badly and surrendering almost a minute, there was a further shake up at the top of the overall standings.
Angel Lopez moves into yellow, eight seconds ahead of Cannondale's Andrew Talansky overall. Izaguirre sits third, 16 seconds back and just two seconds clear of Barguil.
Fabian Cancellara, riding his home race for the final time before retirement, set the early mark for Trek-Segafredo with a time of 21:50. That time stood until the favourites began to attack the course, and only Izaguirre and Angel Lopez could better it.
Geraint Thomas had the ninth best time of the day, but still gave up 33 seconds to Izaguirre and will start the final stage 90 seconds off yellow.
The race concludes on Sunday with a 117.7km stage starting and finishing in Davos. The route features two hors categorie climbs before a long descent to the finish.
