Tinkoff cyclist Sagan, who added the European road race title to his world crown on Sunday, wrestled his way through the breakaway group to cross the line in a time of four hours, 10 minutes and 36 seconds ahead of Team Sky's Danny van Poppel and Team Cofidis' Nacer Bouhanni.
Sagan now trails BMC Racing Team's Dennis by just three seconds, while Team Lotto's Jos van Emden lies in third place in the general classification.
Britain's Mark McNally, riding for Wanty-Groupe Gobert, came through the 186-kilometre stage from Blankenberge to Ardooie in fifth.
Stage four will see the cyclists ride from Aalter to St-Pieters-Leeuw.
