The British pair moved above defending champions Kenny de Ketele and Moreno de Pauw after winning a thrilling Madison Chase and now lead the Belgian duo by a lap and five points.
Wiggins and Cavendish also finished 10th in the elimination race on day five at Lee Valley Velopark.
Australia's Callum Scotson and Cameron Meyer occupy third spot, two laps and 60 points off the top.
It was also another productive day for Katie Archibald in the women's event.
The 22-year-old, who dominated the women's omnium on day four, lies eight points ahead of fellow Scot Neah Evans in the overall standings after beating her compatriot in the elimination race.
Cavendish is expecting a tough day on Sunday, but hopes to get that winning feeling.
"It would be amazing," he said. "We won the World Championships here in March and to ride in the World Championship jersey in front of this crowd was something special, but to win the Six Day with Bradley, his last race on home turf, would be pretty special.
"We have played the long game, it is a long six days. We knew we were going to be tired and we have looked after ourselves to get through.
"It hasn't been great because we haven't won so much. It is not going to be easy tomorrow, there are three or four teams on our heels and that is going to make it a hard final."
