The Bosnia international was involved in the contentious incident after the midweek cup defeat to Bayern Munich.
Spahic is being investigated by police on suspicion of assaulting a steward but his club have now announced that they have ended his contract, which was due to expire in the summer of 2016.
Bayer CEO Michael Schade told the club’s official website that “recent findings after the incident last Wednesday left us with no choice.
“We could no longer wait for the outcome of the legal investigation or a possible criminal case.”
Spahic, who joined Bayer from Sevilla in 2013 told the club’s website: “I regret my behaviour after the cup match … I want to apologise to the victims and their families.
“It was a great honour to be part of this great team for me.”
