Goals in each half from captain Nathan Cameron and substitute Tom Pope put Bury 2-0 up before they had left-back Chris Hussey sent off in the 78th minute.
Wigan then pulled one back seven minutes later through a Cameron own goal before Chris Morgan fired in a last-minute equaliser to prevent Bury going joint-top of League One.
And the Latics, who stretched their unbeaten run to six, almost snatched all three points in stoppage time.
Flitcroft said: "I will speak with the referee but my emotions are running high at the moment.
"When you see officiating like that over 94 minutes, the inconsistencies and the chaos with the sending-off, it's tough.
"He gives him two yellows but then forgets he's booked him in the first half. People need to have a look at that and analyse that.
"I can't remember any bad tackles in the game, the referee made the game so difficult for himself.
"And for 70 minutes we controlled the game, not in possession but out of possession. Wigan didn't threaten us, they didn't lay a glove on us. Then after the sending-off it becomes a game of chaos.
"But I've told the players they can look each other in the eye as they gave each other everything today.
"We are competing in this league and that really does fill me with pride."
Bury were ahead after only six minutes when skipper Cameron headed home from Hussey's corner.
Flitcroft then brought on Pope and Reece Brown just after the interval, and Brown crossed for Pope to head home on the hour mark.
Hussey was then shown a second yellow card before pressure from Grant Holt forced Cameron to head into his own net. And Morgan denied Bury a seventh straight league win while Tim Chow struck a post at the death.
Wigan manager Gary Caldwell said: "We could have created a bit more in the first half and had a bit more intent in the final third.
"We had a lot of opportunities in the last 10-15 minutes. I think everyone in the stadium could see that there was only one team in the game.
"But we can't gift teams goals like we did today. I said at half-time that we'd find out a lot about our character, being 1-0 down.
"To go 2-0 down and to keep going and keep playing the same way, the players deserve a lot of credit for that because that's difficult.
"It's very easy to abandon it and go route one but they believed in it, they kept probing and got the least we deserved in the game.
"Overall I was delighted with the way we played, apart from their two goals.
"The character of this team was there for all to see and if we keep going then we won't be far away."
