However Frankfurt came back into it when Ante Rebic found space down the left and beat Roman Burki.
Whereas Frankfurt ended the half well it was Dortmund who shone after the break as they upped the pressure on the Frankfurt goal through the impressive Dembele and Christian Pulisic.
The pair combined to win the penalty from which Aubameyang gave Dortmund the lead with his 40th goal of the season.
The result is a good end to the season for Dortmund after they were unable to keep pace with Bayern Munich in the Bundesliga.
It also ends a run of three straight defeats in the DFB-Pokal final.
