The under-pressure Bolton manager called referee Darren Drysdale an "absolute disgrace", adding: "I've never seen a more biased performance from a referee in a long time.
"He gave QPR everything he possibly could, I was so frustrated with that."
The FA allege that Lennon's remarks "constitute improper conduct in that they allege and/or imply bias on the part of the match official, and/or bring the game into disrepute, in contravention of Rule E3(1)".
He has until 6pm on Thursday to respond to the charge.
QPR eventually defeated Bolton when Jay Emmanuel-Thomas scored their fourth goal in the fourth minute of injury time, leaving Lennon's team 22nd in the Championship after 10 games.
