Lewington missed the 2-2 home draw against Rochdale in midweek and the left-back remains a doubt ahead of Saturday's game.
Kyle McFadzean's return from a one-match suspension means George Baldock (thigh) remains the only definite absentee for the Dons.
With Milton Keynes manager Karl Robinson yet to pick the same team in consecutive games this season, changes are likely. Pushing for recalls along with McFadzean are Danny Green, Mark Randall, Daniel Powell and Benik Afobe.
Colchester are expected to hand a debut to Will Packwood.
Having arrived from Birmingham on loan during midweek, the 21-year-old could be given the opportunity to make an instant impact with fellow defender Frankie Kent (knee) set to miss out again.
Youngster Cole Kpekawa looks set to continue at full-back after impressing on his debut following his arrival on loan from QPR last Thursday.
Magnus Okuonghae is a long-term absentee having undergone surgery this week on a ruptured Achilles while experienced midfielder David Wright has confirmed his departure from the Community Stadium.
