Eggert Jonsson and late substitute Bobby Grant clinched the win for the hosts, with Byron Webster adding a consolation for Millwall in stoppage time.
Harris did little to hide his frustrations afterwards and admitted Fleetwood were good value for all three points.
"We're frustrated," He said. "We certainly got beaten by the better team. We're disappointed because we were second best all over the pitch tonight.
"We didn't hit the standards we've hit in the last nine games. We'll learn from that, I'll certainly learn from that.
"I'll look at myself and my team selection here in the conditions."
He added: "We want to do better. We'll try to look at the positives, there are a few. We'll take them.
"But we've got to be stronger mentally and physically in games like that.
"For nine games we've been brilliant. In this one we've been beaten by 25 minutes of football. But it's on to the next one.
"We've got to work out how we can use this to make ourselves better."
Fleetwood manager Steven Pressley hailed rare back-to-back victories for his side as they followed up the 5-1 hammering of Swindon at the weekend.

"We thought it was a better performance than Saturday," said Pressley.
"It was an outstanding performance from ourselves. It was full of intensity, full of purpose
