Hiram Boateng headed Argyle ahead from Craig Tanner's 32nd-minute near-post corner. It was the on-loan Crystal Palace midfielder's second goal in four days for Argyle.
Attacking midfielder Tanner - on loan from Reading - went solo on 49 minutes to put Argyle 2-0 with a superb strike from just inside the penalty area.
Joel Grant missed a golden opportunity to fire City ahead on two minutes as Luke McCormick palmed Troy Brown's header into his path but the Jamaican winger fired high and wide from six yards out.
Argyle responded with Reuben Reid's header brilliant saved by City number one Bobby Olejnik, who also saved well from Jake Jervis in the 15th minute.
McCormick had to go full stretch to palm over Arron Davies' dipping 30-yard drive on 16 minutes.
Second-half substitute Tom Nichols fired just over after 80 minutes as City strived to get a foothold in the second-round tie.
