Aaron Collins' cool finish cancelled out Anton Rodgers' curling first-half strike as the match finished 1-1 before Will Randall scored the decisive spot-kick to send the Robins through.
Rodgers breathed life into a dull first half when he gave the Robins the lead after 19 minutes.
Lee Marshall combined well with Drissa Traore and his cushioned lay-off gave Rodgers the perfect platform to curl a right-footed shot past County goalkeeper Rhys Taylor from 20 yards out.
Despite Swindon's dominance, it was Newport who equalised after 72 minutes with their first shot on target through 18-year-old Collins.
Seth Twumasi cut in from his right flank and fed the Burnley transfer target who cooly slotted into the bottom corner.
All 12 of the first penalty takers scored before goalscorer Collins had his penalty saved by Tyrell Belford.
And Randall stepped up to put Swindon into the second-round draw.
