In addition to captain Gary Neville, who is suffering from an ankle problem, the club confirmed on Monday that centre back Nemanja Vidic broke his collar bone in the 4-1 win over Blackburn Rovers at Old Trafford on Sunday, and is likely to be out for the next four to five weeks.
Ferguson must now decide whether to move Gabriel Heinze into central defence to partner Rio Ferdinand, with Patrice Evra starting at left back, or whether to continue the way they finished against Blackburn, with Wes Brown in central defence and John O'Shea at right back.
Both striker Louis Saha and midfielder Darren Fletcher have recovered from injury and both joined the squad on the plane to Rome.
Korean winger Ji-Sung Park was the only unexpected absentee from the 19-man party, although United did not confirm the reason for his omission from the squad.
Wayne Rooney, who has not scored a competitive goal for England or a Champions League goal for Manchester United since 2004, has brushed off newspaper talk about his strike rate.
"We are playing well and scoring goals - the team is scoring goals, so that doesn't concern me," he told MUTV.
"If I was missing chances and it cost us points, of course it would be a problem. But we are winning all our games, so it doesn't deter me."
Ferguson also sought to play down fears over crowd violence saying he did not expect anything the Italian police could not handle.
"The Italian police have been very communicative with their people," Ferguson said.
"I don't anticipate trouble but I think the Italian police can deal with it. They are very experienced so hopefully everything's okay tomorrow."
Roma are likely to be without Max Tonetto, after the defender pulled a thigh muscle during a training session last Friday.
He is likely to be out for three to four weeks, though there was better news for Roma boss Luciano Spalletti, as Romanian defender Christian Chivu is likely to be fit for the tie after recovering from a nose injury.
He will, however, have to wear a protective mask on Wednesday night. Suspended midfielder David Pizarro is the only first-team regular who will be missing.
