Extremely hot temperatures again meant that most of the fastest times came very early in the day, with Marquez's 1m59.844s for Honda set on his 22nd lap of 63.
It put him 0.063 seconds ahead of Jorge Lorenzo on the best of the Yamahas, as the team continued work on its new fully seamless gearshift.
Marquez fell at Turn 4 in the final hour, but was unhurt.
One rider who did improve in the late heat was Andrea Iannone, who jumped to third in the final minutes, just ahead of Ducati team-mate Andrea Dovizioso.
The two Italians were having their first proper run on the 2015 Ducati after reporting very positive initial impressions from a tentative first test on Monday.
Dani Pedrosa was fifth for Honda ahead of Monday pacesetter Valentino Rossi's Yamaha.
The top eight - completed by Britons Bradley Smith and Cal Crutchlow - was covered by under half a second, with the first 14 bikes all within 1.003s.
After putting Suzuki as high as fourth on Monday, Aleix Espargaro fell back to ninth on day two, followed by brother Pol, who crashed at Turn 12 without injury.
