In a race almost identical to that of Friday's success, Rydzek got the better of his counterpart on the final straight of the 10km race, with the distance between he and the Olympic champion just 0.1seconds.
It ended some gargantuan domination for Frenzel in Austria, having won all 11 races prior to this weekend, while Rydzek took his 12th overall World Cup victory.
Samuel Costa of Italy was 11.3 behind in third, and world champion Bernhard Gruber of Austria trailed by 20.8 in fourth.
"It was a really good race, a cool and fair fight," said Rydzek.
It was Costa and Gruber who had earlier boasted the lead, both jumping 106.5m to head into the cross country on level pegging.
That left them and Rydzek opening up the cross country with Frenzel four seconds back, narrowly unable to bridge the gap in this, the second event of the Nordic Combined Triple, which concludes on Sunday
