Watabe had already seen the World Cup title elude him this season with that honour going to Germany's Olympic champion Eric Frenzel.
But Frenzel was unable to trouble the podium in the final 15km race in Norway as he finished fourth, 22.6 seconds adrift of Watabe.
Instead it was Watabe, recovering from a slow start in the ski jumping where he placed 11th, who came through for victory in 38:05.10 minutes.
His skiing proved too quick for Germany's Johannes Rydzek who had been sixth after the ski jumping but eventually finished nine seconds back for silver.
Italy's Alessandro Pittin continued his strong end of season form with a second consecutive bronze after posting the quickest cross country time of the day.
Frenzel himself had been fifth after the ski jumping but fell back on the skis, with a tenth-fastest time seeing him miss out on the medals.
Although he did at least take his season's overall points tally to 945 with Watabe second on 777 and Rydzek third with 731.
