Fresh from winning on Friday, 22-year-old Ito jumped 100.0 and 94.5 metres to accumulate 227.0 points.
That was enough to take a narrow victory over Takanashi who matched Ito's distance on her second jump but had to settle for second after her first round jump of 99.5 left her on 226.2 points.
It was however a return to the podium after finishes of fourth and fifth in her previous two competitions.
Maren Lundby of Norway completed the podium with jumps of 100.0 and 92.0 metres for a total score of 221.1.
Takanashi retains her World Cup lead on 815 points after her eighth podium finish of the season although Ito closes the gap to 83 on 732.
Takanashi said: "This weekend was hard work for me. My jumping is not going so easy right now. I am very happy that I could finish on the podium today and will try to continue my work next weekend."
