The 17-year-old had taken second place the day previous, but after losing his lead at the first time of asking, wasn't going to make the same mistake twice.
Jumps of 144m and 141.5m gave Prevc the spoils, a score of 305.9 points giving a comfortable margin of victory.
That win also sees the Slovenian extend his overall World Cup lead, with double Olympic champion Kamil Stoch taking second on Sunday with 293.8 points and Stefan Kraft of Austria rounding off the podium.
"Unlike yesterday I had two good jumps today and I'm very satisfied with my performance and the result," said Prevc.
"I don't feel any pressure when it comes to the 4-Hills-Tournament (on December 29), my team is great and they give me all the support I need. I saw how it was when my brother was winning one competition after the other, so this is not totally new for me."
But with Poland's Stoch hot on his tail, Prevc will have a stern 4-Hills challenge to come after Christmas.
Gold medallist in Sochi in both normal hill and individual hill, Stoch this time jumped just half-a-metre less in the first jump, matching the teenager's 141m second time around.
But with 540 points in the Overall World Cup standings, Prevc still holds the lead ahead of Daniel Andre Tande on 382 and Kraft a further 51 points adrift.
Stoch said: "Today all my jumps were good and very consistent, of course I'm very satisfied with today's result.
"The competitions this weekend were on a very high level. I really liked the old hill here in Engelberg, the profile suited me well.
"I also like the new hill, but it's more difficult to jump here now."
