Selby looked on course for a routine victory when a monster 131 break helped him into a 2-0 lead, but his 19-year-old opponent took the next two frames to level.
Another century - this time a 114 - from Selby left the Englishman one frame from victory, only for Brecel to reel off the next two frames on the spin for a huge scalp.
“I think I showed a lot of bottle and I'm very satisfied because the hard work is paying off now,” said Brecel, who became the youngest player to compete at the Crucible in 2012.
“Mark played one of his best matches of the tournament. That was my best performance at this level because I was 2-0 down against the world number one.
“This could help me a lot in the future. For the last two years I haven't worked hard enough so now I am working very hard on the mental side and practice.”
John Higgins recovered from 2-1 down to beat Michael Georgiou 4-2, while Mark Williams eased past Judd Trump 4-1.
