The 29-year-old defending champion, who crashed out of Saturday's first race on lap eight - before it was confirmed that he had walked away uninjured, crossed the finish line first after the start had been delayed twice.
The Northern Irishman was 9.3 seconds clear of Aprilia's Alex De Angelis for the victory, with Ducati rider Xavi Fores recording the fastest lap of the race with a time of one minutes 56.386 seconds and completing the podium in third.
Rea's nearest rival and Kawasaki team-mate Tom Sykes, who finished second the previous day to narrow the gap at the top of the standings, led by the first corner but became the first victim of the weather and crashed out before the end of the first lap before later rejoining and claiming four points in 12th.
Leon Camier brought his MV Agusta home in fourth, while Yamaha's Sylvain Guintoli battled with race one winner Chaz Davies of Ducati to finish ahead of him in fifth.
Rea leads the riders' standings with 393 points, while Sykes remains second and holds a 51-point gap over third-placed Davies ahead of the 11th round of the championship at Magny-Cours in a fortnight.
