Le Clos - the man who dethroned Michael Phelps of his 200m butterfly mantle at this summer's Olympics - came home strongly over the last 50m to pip Daiya Seto by a tenth, winning in 1:51.61.
Le Clos won a $100,000 bonus last year after earning the most number of points in the eight World Cup meetings but was beaten into second by Jason Dunford of Kenya in the 50m fly.
Australian Kenneth To, a recent winner of multiple titles at the Australian short course championship, was the only male multiple winner on the night.
This year's series, contested over a 25m pool, takes place over five weeks and concludes in Singapore on November 11.
Seto did edge out Laszlo Cseh of Hungary in the 400 IM while Le Clos' fellow South African Cameron van der Burgh, 100m breaststroke Olympic gold medallist and world record holder, won the 50m.
Sweden's Therese Alshammar won the women's bonus last year and took victories in the 50m Free and 100m Butterfly.
But she was upstaged by Katinka Hosszu. The Hungarian has signed up for seven events and took three victories although was only third in her final race of the night, the 200m Backstroke won by Darya Zevina.
