World number one Andy Murray suffered a surprise defeat to Vasek Pospisil on Saturday evening and Evans and Johanna Konta were both knocked out on Sunday.
Things started well for Evans as he broke in the opening game but Nishikori responded and quickly took control of the set, which was wrapped up in 42 minutes.
Evans battled hard in the second set but Nishikori always looked in control and despite some breaks from both players the world number five took the match.
In the next round Nishikori will face Gilles Muller.
