The Diamondbacks had not defeated the Mets in Phoenix since 2004.
"That was a scary streak," manager Bob Melvin said. "It's nice to get that over with."
The victory also snapped a five-game losing streak by Arizona this season.
Hernandez allowed one run and six hits in seven innings. He struck out three and walked three.
"I don't concentrate on a ball or a strike," the right-hander said. "I want to get people out. If I've got to walk somebody, I've got to walk somebody. Like [Mets right fielder] Shawn Green, with first base open and he's hitting .350 or something. I don't want to be the hero and throw a fastball and have him hit it."
Carlos Quentin's run-scoring double in the fourth broke a 1-1 tie.
The Diamondbacks made it 3-1 in the sixth inning on Miquel Montero's sacrifice fly.
Stephen Drew's fly ball in the first inning gave the Diamondbacks their opening run. The Mets tied it in the fourth on Ramon Castro's run-scoring single.
The Atlanta Braves scored five runs in the seventh inning to overtake the Los Angeles Dodgers for a 6-4 home win. Rookie Jarrod Saltalmacchia drove in the go-ahead run.
Jake Peavy had a no-hitter for five innings and struck out ten in the San Diego Padres' 3-1 road victory over the Florida Marlins.
Prince Fielder homered twice and scored the tie-breaking run in the eighth inning of the Milwaukee Brewers' 6-4 home win over the Pittsburgh Pirates.
Rookie Josh Hamilton hit two home runs and the Cincinnati Reds snapped a four-game losing streak with a 9-3 home win over the Colorado Rockies.
Daryle Ward's tenth-inning single lifted the Chicago Cubs to their fifth straight win, a 4-3 victory over the visiting Washington Nationals.
The Detroit Tigers scored six runs off homers in the second inning on the way to crushing the Royals 13-4 at Kansas City on Sunday, their seventh straight win.
Craig Monroe, Curtis Granderson and Gary Sheffield each hit two-run homers in the deciding inning.
"So many times, I get in my own way: I'm over-analysing," Monroe said. "I think I've found a way in about these last ten at-bats to just focus on one thing. And that's just trying to see the ball and letting my athletic ability take over."
The three homers set the Tigers, who had 17 hits, up for their 14th victory in 15 games in Kansas City.
Neifi Perez added a three-run homer in the seventh to make it 13-0 before the Royals scored.
Chad Durbin picked up the win, giving up two runs and six hits while pitching seven-plus innings. He retired 11 consecutive batters at one stretch.
Darrell Rasner held Seattle to three hits in five-plus innings as the Yankees shut out the visiting Mariners 5-0 on the day veteran pitcher Roger Clemens announced he was returning to New York.
Trot Nixon went 5-for-5 and drove in four runs and C.C. Sabathia won his fifth straight game as the Cleveland Indians scored a 9-6 road win over the Baltimore Orioles.
A.J. Pierzynski tied the score with a two-run homer in the eighth, then singled home the winning run in the tenth in the Chicago White Sox's 4-3 road win over the Los Angeles Angels.
Curt Schilling struck out seven on the way to winning his fourth game for the Boston Red Sox this season, 4-3 on the road at the Minnesota Twins.
