Kenny, who returned to competitive action earlier this year following the birth of her son, and world champion Nelson had too much pace for their rivals throughout in an incident-packed race.
A crash involving Italian rider Letizia Paternoster halted the race with 54 laps to go but Kenny and Nelson continued to pick up points in the sprints.
Danish pair Trine Schmidt and Julie Leth provided the main challenge as they took a lap to go top of the leaderboard but the British duo scored the double points victory on the final sprint to top the podium.
Belgium's Jolien D'Hoore and Lotte Kopecky claimed bronze, but the British team will be pleased with their golden finish to a weekend's racing in Berlin, with Kenny standing in as a last-minute replacement for Katie Archibald.
The madison victory is the fifth medal of the weekend for Britain's riders, who will compete on home turf in the next round of the Track World Cup in two weeks time.
