Koller, a regular international with the Czech Republic, went down clutching his left knee in the 64th minute and immediately signalled for assistance.
Koller's 15 league goals last season were crucial in Dortmund's surge out of relegation trouble and into contention for a European place.
The 2.02 metres tall, powerful 32-year-old has scored twice in seven Bundesliga matches this season.
He has also provided two assists and his injury will give coach Bert van Marwijk a big problem, with striker Cedric van der Gun also on the long-term casualty list.
"It's unbelievable. We have no more strikers," Van Marwijk said.
Koller is in the final year of his contract with Dortmund after rejecting an extension before the start of the season.
