The team from Burgundy, playing in the equivalent of the fourth division, won with a penalty by substitute striker Christophe Alidor after forward Julien Serpry was brought down by Lens goalkeeper Sebastien Chabbert on 78 minutes.
Lens, second to Olympique Lyon in the Ligue 1 standings, looked sluggish for most of a match played in Gueugnon and appeared to be waking up when Alidor scored the winner.
We were really, really strong," said Alidor. "We created opportunities and could have even scored more goals."
Montceau goalkeeper Romain Cretin played his part in a stunning win by saving a powerful shot from Ivory Coast forward Aruna Dindane on 69 minutes.
"This is just amazing," Cretin said. "Even after we beat Bordeaux, I didn't believe we could beat Lens. What happened tonight will be remembered for years."
Paris St Germain's miserable run continued when the French Cup holders bowed out after a 2-1 defeat at Ligue 1 rivals Sochaux.
The Paris club, lying fourth from bottom in the Ligue 1 standings, slumped to another defeat three days after losing 2-0 at home to St Etienne in the league on Sunday.
Midfielder Mickael Isabey put Sochaux ahead with a superb strike from 20 metres and then set up forward Moumouni Dagano, who doubled the advantage with a header from an Isabey cross seven minutes from the break.
PSG, who lifted the Cup for the seventh time by beating Olympique Marseille in last year's final, reduced the arrears in the 74th minute with a close-range effort by forward David N'Gog deflected into his own goal by Sochaux defender Rabiu Afolabi.
Olympique Marseille and Nantes qualified for Sunday's semi-final draw with victories over Vannes and Sedan respectively on Tuesday.
