Despite the score, United progressed 3-2 on aggregate but an unhappy Mourinho, clearly referring to the contentious award of a penalty that led to Hull's opening goal, claimed it was 1-1 on the night.
United were poor as their 17-match unbeaten run came to an end, but it will mean little if they progress to win the trophy for the fifth time against Southampton at Wembley on February 26.
"We didn't lose, it was 1-1. I only saw two goals. I saw Pogba goal and their goal," said Mourinho. "1-1, we are still unbeaten. I didn't see the first goal."
Referee Jon Moss arguably made an error when he awarded Hull a penalty that Tom Huddlestone converted on 35 minutes after Marcos Rojo apparently fouled Harry Maguire from a corner when there was little contact.
Pogba struck the equaliser on 66 minutes before Oumar Niasse gave the home side the win on the night.
And immediately after the game, Mourinho was coy about the penalty decision. "I just want to say congratulations to my players because it was a difficult road for them to be in the final," he told Sky.
"We are in the final, I don't want to say anything else.
"I am calm, I behaved on the bench, not sent off, no more words."
"Every competition is important for me, every match is important," said Mourinho.
"Wembley has special meaning and feeling. I'm happy to be there, to bring many thousands of our fans because it is something they always remember going to Wembley."
Mourinho was more positive about United's fans on a freezing night at the KCOM Stadium. .
"I don't know if it was cold or passion. I have no words to describe this support. They were absolutely magnificent tonight," said Mourinho speaking to the club's official website.
