Chile forward Sanchez has been strongly linked with a move to Premier League leaders Manchester City in this transfer window, and is replaced by Danny Welbeck for the first leg.
Alex Iwobi and Alexandre Lacazette join Welbeck in attack.
"You cannot explain every single decision, that is the decision of the day," said Wenger about Sanchez being left on the bench.
“He’s completely focused, has given a lot recently and is ready to come on and play his part in the game.”
Mesut Ozil misses out due to a knee injury, but Jack Wilshere will captain the visiting side after his recent fine form.
Chelsea make nine changes from their FA Cup third round draw with Norwich as Hazard returns from a calf injury and Alvaro Morata starts for Antonio Conte's side.
The return leg takes place on January 24 at the Emirates Stadium.
