Southgate, 35, the club captain and an inspiration in the side's run to the UEFA Cup final, does not have the necessary UEFA Pro-coaching licence which means he could only take charge for 12 weeks.
But an exception was made last month when the league's 20 club chairmen allowed Glenn Roeder to be appointed at Newcastle United.
Boro' chairman Steve Gibson said on the club website on Tuesday: "No one knows this club like Gareth does and I do. He has seen it from the inside, knows how it operates and buys into it.
"If we brought in someone else he'd have his own ideas, he'd have to learn about our players and our set-up. Gareth can run it straight away. I'm sure he'll make a great manager."
Middlesbrough finished 14th of 20 in the league last season and lost 4-0 to Sevilla in the UEFA Cup final.
Southgate, capped 57 times for England, became the first skipper to lift a major trophy for the north-eastern club when Middlesbrough won the League Cup in 2004.
