In a dramatic seven-minute first-half spell, Remo Freuler gave visitors Atalanta the lead, Empoli forward Francesco Caputo fired a penalty against the crossbar and then Atalanta immediately went further ahead through Hans Hateboer.
Antonino La Gumina pulled one back three minutes before the break and the drama continued when Atalanta's Andrea Masiello turned Manuel Pasqual's pass into his own net in the 77th minute.
Atalanta forward Josip Ilicic was sent off for his furious protests after having a goal disallowed for offside in the 84th minute before Matias Silvestre headed in from a corner in stoppage time to win the game for promoted Empoli.
It was Empoli's second straight win under new coach Giuseppe Iachini and lifted them out the relegation zone.
The Tuscans, who have 12 points, moved into 17th place above Bologna who were held 0-0 at home by Fiorentina, while Atalanta dropped to ninth.
