Twice the Israelis took the lead in front of 13,000 home fans, but twice Rapid came back to equalise.
Elyaniv Barda opened the scoring for Hapoel after ten minutes, only for Ianis Zicu to level things up just four minutes later.
Walid Badier then put Hapoel ahead again on 33 minutes, but the hosts could not hold onto their lead for a second time, Mugurel Buga pouncing to give Rapid their second point of the campaign.
In the later kick off, a Dimitrios Salpingidis goal on 65 minutes was enough to give Panathinaikos all three points and send the Greeks four points clear at the top of the table.
The win made it two wins out of two for Panathinaikos, and the night's results could hardly have been more ideal for the Greek side.
Paris St Germain did not play on Thursday, and in a fortnight's time it will the Greeks who have a rest day.
