Frenzel, winner of normal hill and team gold plus large hill bronze at last month's Winter Olympics, pipped his rival by just one second.
Watabe had reigned supreme in the ski jumping, winning not only the provisional competition round held a day earlier but also the competition round after jumps of 132 and 139.5 metres.
That gave him a 12-second lead on Austria's Franz-Josef Rehrl with Frenzel starting with a delay of 27 seconds in fourth.
Olympic champion Johannes Rydzek failed to live up to his high standards in the jumping round with a delay of one minute and 20 seconds from position 21.

He managed to make up some of the deficit to finish just under 30 seconds off the pace overall in fourth but he was outsprinted by Joergen Graabak for a podium finish.
Second-placed Watabe continues to hold a healthy lead in the World Cup standings on 1130 points with Jan Schmid in second on 981 after finishing eighth on Tuesday.
