Difficult wind conditions meant just one round of jumping was possible in Romania but it was the German who made the most of the weather to prevail by just 0.3 points.
That was thanks to a jump of 93.5m, narrowly edging Maren Lundby into second while bronze went to Althaus' compatriot Carina Vogt.
The fourth World Cup win of her career means the 21-year-old can still overcome Olympic champion Lundby in the standings, with four competitions of the season still to come.
"I'm very happy. The jump in the competition was my best here and I had some luck with the wind," she said.
"The conditions were not easy, but that's ski jumping. It's nice to be here in Rasnov again and I hope the conditions will be better tomorrow so we can have two jumps then."
Lundby's 1020 points is still enough for her to top the standings, with Althaus back on 740 while Sara Takanashi was back in third with 616 to her name.
Junior world champion Nika Kriznar of Slovenia is still in the same strong shape she showed in PyeongChang, jumping 93m to finish fourth in Rasnov – despite being just 17 years of age.
