The 22-year-old Japanese Olympic veteran leapt to a first title in Ruka with an overall score of 142.0.
He narrowly edged out Poland's Kamil Stoch, a three-time Olympic champion, by just 0.01 points.
Stoch mustered a jump of 140.5 metres, but scored fewer points to record his first podium finish of the season after finishing fourth in Wisla earlier this month.
Stoch's compatriot and former world champion Piotr Zyla secured bronze with an overall score of 135.0, edging Domen Prevc off the podium.
Kobayashi's triumph also handed him the overall World Cup leader's yellow jersey after Wisla winner Evgeniy Klimov could only finish 31st in Finland.
