The Norwegian scored a total of 251.6 points, which put her a huge 30.2 ahead of her closest rival Sara Takanashi.
Germany's Katharina Althaus took third on 230.2, but it has been Lundby that has dominated the weekend in Japan.
Lundby jumped 95.5 metres in her first effort, leaving her top of the rankings, before going even further in the second round with a leap of 98.5m.
No-one could get close to the Norwegian, who has won four of the events she has competed in this season – finishing second in the other two.
That means she leads the World Cup standings with 560 points, just 60 ahead of Althaus with Takanashi further back on 360.
