The 21-year-old collected 227.1 points for her jumps of 100.5 and 96.5 metres to overtake Gregor Schlierenzauer and become the most successful ski jumper in World Cup history.
This was Takanashi's first victory of the World Cup season and could not contain her excitement at finally breaking the record.
The bronze medallist from the PyeongChang Winter Olympics said: "I'm very happy about my win and proud of my 54th victory in the World Cup.
"I still made small mistakes especially on my second jump, but at the same time, I was a bit lucky with weather conditions.
"We had good points so I hope tomorrow's jumping performances will lead us to the Nations Cup victory."
In second place was Daniela Iraschko-Stolz with the Austrian putting in two jumps of 101m to pick up 224.1 points and the silver medal.
She said: "I'm very satisfied with my second place. I always like to jump in Oberstdorf, and I was happy to see so many fans.
"The sunny weather was amazing but the conditions were a little tricky. I look forward to tomorrow's last competition of the season. My second jump was pretty good and now I know what I need to do."
Norway's Maren Lundby picked up the final podium place of the afternoon and is comfortably clear in the overall World Cup standings with 1280.
Her closest challenger, Katharina Althaus, could only finish eighth in Oberstdorf.
