Higgins, fresh off a magical 147 against Gerard Greene in the second round, had progressed to the last 16 with a 4-0 win in the last 32 over 2017 Northern Ireland Open finalist Yan Bingtao earlier on Wednesday.
But there was better news for fellow former world champion Shaun Murphy, who recovered from trailing 3-2 to world number 10 Kyren Wilson to complete a 4-3 victory in reaching the last eight.
Four-times world champion Higgins made breaks of 82 and 57 in moving 2-1 clear, but world number 96 Burden, boosted by runs of 61 and 71 in the fourth frame, edged out the four-times world champion to progress to the last eight.
Murphy made breaks of 61, 124 and 82 to set up a meeting with world number 101 Sam Baird after he came from 3-1 down to complete a 4-3 win over the two-times Crucible runner-up Ali Carter.
Ding Junhui is also out of the event after going down 4-2 to Ryan Day, whose run of 77 in the second frame was the highest break of the match.
Judd Trump wasn't always at his best but he had more than enough for Ian Burns as the world number five triumphed 4-1.
Trump opened with a fluent break of 81 before Burns responded with 96.
However any hopes of a competitive match quickly fell away as Trump methodically dispatched his opponent with three frames in a row, including a break of 88 in the fourth.
