The 21-year-old will now face Roger Federer in tomorrow's final-four clash.
"I'm unbelievably happy to be in the semi-finals," said Zverev afterwards. "I'll prepare myself the best I can for tomorrow."
Zverev outserved Isner throughout, edging past him on the first set with a tie-break.
In the second set, Isner tensed up in the eighth game, finding himself stranded at the net as Zverev approached and dinked the ball past him to break for a 5-3 lead.
Both produced moments of brilliance, with the American using a short volley to surprise his opponent, while the German's exquisite backhand down the line had his rival well beaten.
