The world number one and defending champion took two hours and 20 minutes to win his tenth grand slam title and become the first man since Bjorn Borg at the 1980 French Open to win a major without dropping a set.
Gonzalez battled hard in the first set and held two set points at 5-4 but Federer never looked like losing his title and calmly wore down his opponent before clinching victory at his first attempt.
"I've had a great run here this year and I'm very proud to be holding this trophy again," Federer said during the presentation.
Gonzalez won the toss but actually opted to receive first rather than serve a tactic that looked to be paying off when he raced to a 0-30 lead on Federer's serve.
But the Swiss ace coolly recovered to hold which set the tone for the first eight games as both players struggled to adjust to the windy conditions on the Rod Laver Arena.
Federer did show some signs of nerves later in the set however as a couple of uncharacteristic errors allowed Gonzalez a chance to break at 4-4.
The Chilean - playing in his first grand slam final - took advantage of a lucky net cord to get the break and have the opportunity to serve for the set.
But Federer again struck back immediately saving two set points before levelling at 5-5 and then holding comfortably to force Gonzalez into serving for the tie-break.
The 10th seeded Gonzalez did hold but the breaker was all Federer as he quickly set up a 5-0 lead before clinching first set in 63 minutes with a scorching forehand winner.
Gonzalez received treatment to his right shoulder at the end of the set but any fears that Federer would run away with the match were quickly eased as the second set was dominated by serve both players holding to love twice.
But Federer was supremely in control and always looked like he had another level in reserve and when the 25-year-old struck in the seventh game to break Gonzalez had no answer despite trying everything he knew.
The third set was a carbon copy of the second as both players stood firm until Federer struck again in the seventh game to break the increasingly exhausted Gonzalez.
Again Gonzalez held to force Federer to serve it out but Federer held serve to love to successfully defend his title.
"It was a special tournament for me," Gonzalez said.
"Roger is a great champion and he played great all tournament."
