The 22-year-old, ranked at number 18 in the world, simply refused to allow the new world number one to settle in the showpiece encounter.
After claiming the crucial break in the opening set from 5-5, he closed it out in ruthless fashion to seize the ascendancy.
Djokovic threw everything he could at his opponent in the second set, but it was again Khachanov who found the breakthrough to break once more.

The Russian did not let his level slip at all as he clinched victory and a major scalp on a big stage.
It is a first Masters title for Khachanov, who has now demanded he be regarded a contender for the 2019 Australian Open.
For Djokovic, who endured an epic three-hour win over Roger Federer in their semi-final on Saturday, it is a crash down to earth before he is officially named the world number one when the rankings are updated on Monday.
It brings to an end Djokovic's run of 22 games without defeat.
