Keys served out quickly to get the match underway, battling hard to save her serve in the third game before getting the first break in the fourth.
Estonia's Kanepi, ranked 418th in the world, forced her to serve out in order to take the set, but Keys did exactly that, winning it inside half an hour.
With a break in the first game of the second set, Keys looked destined to wrap things up quickly but once again Kanepi battled hard to ensure the deficit was a solitary break.
However, Keys then broke again in the ninth to seal a historic victory.
She joins Venus Williams, Sloane Stephens and CoCo Vandeweghe in the semi-finals as the fourth American, a feat made more impressive given the absence of Serena Williams.
Keys, 22, will face Vandeweghe, with both players looking to reach their first Grand Slam final.
