The two-time Olympic medallist finished second in Sunday's enduro race behind France's Vincent Luis following his victory in the eliminator race a day earlier.
While Brownlee's second-place finish was enough to take the stage win for Super League Singapore, Luis' victory ensured he claimed the overall series title with 107 points.
South Africa's Henri Schoeman took second in the overall standings with 105 points while Brownlee was third with 96 – but the 27-year-old Brit took a lot of positives from his performance.
"I knew Vincent would be hard to beat and he deserves to be champion," he said.
"He came into this race with fit legs. I made a couple of mistakes but I am pleased. I was the fittest but maybe not the most clinical.
"I've learned a lot about racing in the heat which will help me mentally, especially in the build-up to the 2020 Tokyo Olympics."
Luis, Brownlee and Schoeman were in all in contention throughout the gruelling enduro race, which features a non-stop burst of swim-bike-run-swim-bike-run-swim-bike-run without any break.
But despite Brownlee's best efforts, Luis showed his strength to pull clear of the Brit in the final run phase and he maintained his advantage to cross the line first.
Brownlee topped the podium in the Super League Singapore standings ahead of Schoeman, while Canada's Tyler Mislawchuk took third place.
